I want to replicate /home/username folder from Webfaction to my home computer (saving folder structure) and run site on localhost. What is the right way to do this?

The best way to do this would be via FTP (SFTP in particular, which is more secure). You can find instructions for using this on the following page:

But will simple copying really suffice? I think problems with uninstalled software and wrong dependencies can arise.

If your intention is to mirror the sites you are running on WebFaction then copying files would not be enough. If you want it to run exactly the same you would have to install nginx and the backend server you are running on WebFaction as well as all the nuances we have configured. In most cases what you would want to do is install the OS and webservers of your choice and familiarity and then install the specific software and libraries needed for that. Then copy the data specific files to your local computer. That will allow you to run the same site without needing to mirror the exact setup.
