I've got my size limits for uploading set to 1500MB, but I can't upload files that large.

The server logs indicate:

[error] 10082#0: *696643 client intended to send too large body: 1093633938 bytes

Is there another limit set someplace? Can I change it?

1093633938 bytes is just over a GB, and you can't directly upload any file over a GB in size (it's a limit set on our front-end webserver). If you are uploading any file even larger than 100MB, you probably want to use SFTP instead of uploading via a web interface.

The rationale for this limitation is that constantly uploading a large file via a web interface consumes server threads less efficiently than using SFTP for the same file would be.

I don't really want to give my customers sftp access...But I'll clarify that 1GB is the limit and see how that goes.
