I have added an additional user, assigned permissions, etc. Using capistrano, I am trying to allow this additional user to deploy and restart nginx. I noticed that additional users don't seem to be able to run bin/restart. I assume this is an issue with nginx running as our main account user. Is there a way to restart nginx without logging back in with the main account?

Assuming you are running your own Nginx instance, you should be able to allow them to execute files by granting them access to the file as well as execute permissions to the file, using setfacl. You can use the document here as a guide: http://docs.webfaction.com/user-guide/access.html#additional-users
