I'm developing a PHP application that needs to connect to a remote DB2 server via ODBC and found an answer here about Python <--> Microsoft SQL Server that's somewhat usefull http://community.webfaction.com/questions/2615/how-to-connect-to-sql-server

I've been successful to configure a development environment locally and now seeing if and how that's possible on a webfaction host.

Basically there are 3 required packages: Unix ODBC, IBM DB2 ODBC driver and Apache php-odbc module.

Unix ODBC is covered by the answer above, the ODBC driver is an IBM .rpm binary blob available both for 32 and 64 bit I could manage to setup on my home directory, but the latest doesn't seem to be available in your default PHP configuration.

Is it necessary to build a custom php stack to have php-odbc here or what?

Yes, if you want to use ODBC with PHP, you'll need to build a custom PHP stack.
