I'm wondering if I can move my main website (http://domain.com, https://domain.com) to an external server while maintaining the e-mail handling of @domain.com on WF's servers.

Sure. If you are using our DNS, you can create A records to point to the external server. Or if you are using external DNS, you would need to make sure that your MX records still point to our servers. Please have a look at our documentation for help.
