My app uses index.php not index.html and I'm using the API to create it.

When I create an app, it automatically creates an index.html. Is there any way to NOT create that file automatically?

No, there's no way to not create that file automatically. However, you know that it will be created, so you can just delete it using the system method:

server.system(session_id, 'rm index.html')

Execute a command as the user, as if through SSH. If an application was installed previously in the session, the command will be run from the directory where that application was installed.

Since you just installed an application, this command will be run from within the application directory, thus simply removing the index.html file contained within.
