If I send a mail from Webfaction's mail system, I get this message as a tooltop in my gmail inbox.
Gmail couldn't verify that mydomain.com actually sent this message (and not a spammer).
Is there any way to avoid this ?

You can add an SPF record that will tell google and all other mail servers that support it that our mail server is authorized to send mail for your domain.

If you are sending only from WebFaction's smtp server then the following value should resolve your issue.

v=spf1 a:smtp.webfaction.com ~all
