I've been reading the documentation for Let's Encrypt and Webfaction- just want to clarify one thing before I start. I have 7 or 8 applications being served by my domain. I'll need to create a certificate for each application, correct?

You run it once for each website record, and make sure you specify all the domains and sub-domains on that website record in the domains list.

 --domains < domain[,domain[,domain...]] >

URIs do not matter, only domains/sub-domains.
