I've got a directory inside of a web app and I've put a .htaccess inside of a subdirectory (app/subdir) and I've pasted inside what is shown here: https://docs.webfaction.com/software/static.html#password-protecting-a-directory-with-a-static-cgi-php-app

It's working fine, as in it's blocking me from seeing app/subdir, however, the password prompt shows up on the homepage in app/ and it's annoying. How can I make the popup only show in the subdirectory?

It should only pertain to the directory you set it up with. I would check your other .htaccess files, or; maybe open a ticket with us so we can inspect it manually.
