So I own two domains for one application, mysite.com and mysite.org. I'd like to have any traffic from mysite.com to be immediately redirected to mysite.org. How would I go about doing this?

Set up a separate site that uses a static/cgi/php app to do the redirects via .htaccess. Instructions are available here: Redirect a Domain with a Static/CGI/PHP App

It works, but now I notice that if I access the site with a www.mysite.org, it won't be found (no www in the url works fine, though.)

Any ideas on this?

You need to add the www subdomains to your domains, and then assign them to the sites.
