Is there a way to enable multiple listening ports for a single custom application? I want one port open to do some low level communications between it and another application installed on my webfaction account. I want the other port open to do some ajax messaging with clients.

Sure. Just create as many 'custom application (listening on port...)' applications as you need and use the port numbers you've been assigned :)
