We want to use self-signed SSL for user authentication in our web app. Since Webfaction handles SSL on the front-end, how would we go about generating certs for our users?

We have documentation covering the topic here: http://docs.webfaction.com/user-guide/websites.html#secure-sites-https

In short, you will need to upload your certificate to the server and we will install it. The instructions above should provide all of the details you need.

So we would have to send WF a CSR for each user cert, or am I misunderstanding?

You'll need to send us a certificate for each site you wish to use them on. So if you have two sites, you'll need to send us two certificates (or one, if it's the same certificate on both sites).

Additionally, you'll also require a separate dedicated IP address for each site.
