I am using WP for my main domain, but am wondering if i can use Joomla for my sub domain? I tried changing the app while just sleceting my subdomain under 'websites' tab, but it changed my main domain app too =/

You should create a new website entry, rather than edit an existing one.

On the new entry, just name it, select your subdomain and then add a "Site app" where you have your joomla app, being served from the / URL path and that should do it.
