I recently ported a client's site from their old hosting account to my WebFaction account. She had previously been receiving email through her old account (cindy@<domain>.com).

When I go to Email > Mailboxes in the WebFaction control panel, I see only my default mailbox. But when I try to add a mailbox named 'cindy', I get the message 'Mailbox with this Name already exists.'

Why can't I see this mailbox in the list, and how can I change this so I can access & configure her email?

Mailbox names must be unique across our entire system. Another customer already has a mailbox named "cindy", so you can't use that name for your new mailbox. You'll have to use a different name for the mailbox itself, but you can still use "cindy@domain.com" for the email address.
