I just noticed that google has index my main domain.com site as well as domain.webfactional.com. What can I do to stop google from indexing domain.webfactional.com.

This hurts my main domain's seo score because of duplicate content.

Can webfaction team disable access to domain.webfactional.com?

Just edit the website record to remove the username.webfactional.com subdomain from it. Do not remove the subdomain from your list of domains. As long as it is not part of a website record, username.webfactional.com cannot be indexed.
