We want to monitor how our webserver (PHP Wordpress + Cache) is doing.

What is good monitoring tool to be used with webfaction?

One recommendation I got is munin

We already monitor the OS, the network, the database and Apache servers. This makes a package like munin not really needed since we already do all that.

You only should be focusing on your codes execution time, MySQL queries time, and concurrent requests.

To check your code execution time simply run it in shell,

$ php /path/to/file.php

To check a MySQL query execute it in shell,

$ mysql

To check your concurrent requests and incoming traffic use a tool like AWStats or read the log file.

In order to fine tune your WP you can use profiler tools eg. P3 (Plugin Performance Profiler), MySQL Profiler etc.
